First, is it possible to have two layers on a scene that are on top of one another, a better question might be, is it possible to have layers that don't take up the whole screen. And secondly, what best way to handle mutli touch, would simply having the two layers handle multi touch if I had them both touch enabled?

jamil: yes, you can have as many layers as you want.
the Layer is like any other CocosNode with the difference that it knows how to handle events.
So, one Layer can be on top of another Layer.
regarding the multi-touch, I recommend that you see the tests/TouchTest/ example.
@natanavra: the size doesn't matter. treat the Layer like a "normal" node (eg: like an Sprite). You can have Sprites on top of other Sprites.

and as @woebtz said, if you want to change the size of Layer, just do:

@anothernoobie: It depends on what you want to achieve.
Unless you have a complex game, 1 or 2 layers should be enough.

with 2 children: Game logic (subclass of Layer), Game HUD (subclass of Layer)

If you want to have parallax, then I would add a ParallaxNode as a child of the GameLogic node.

If you have 2 or 10 layers, the performance should be more or less the same. Everything depends on the children of the layers.
If you have 1 layer with 100 sprites: bad performance (100 renders)
If you have 10 layers with 100 atlasSprite each: good performance (10 renders)
